Brackets

Use round brackets (parentheses) as a standard. You can use square brackets within brackets, however, it looks complicated so restructure the sentence to make it easier to read.
One case where it may be justified is with an acronym, for example:
(see the Technical Requirements Report [TRR] for further instructions)
Even with acronyms, a tooltip may work more effectively.
